How peptide purity is determined in the analytical laboratory

An educational overview of the analytical techniques laboratories use to characterise synthetic peptides, including reverse-phase HPLC, mass spectrometry and water-content determination.

Synthetic peptide characterisation generally combines a separation technique with a mass-based identity technique. Published analytical methodology describes reverse-phase high-performance liquid chromatography (RP-HPLC) as the routine approach for estimating chromatographic purity, with ultraviolet detection at wavelengths where the peptide backbone and aromatic residues absorb.

Identity is typically confirmed by mass spectrometry. Researchers have reported the use of liquid chromatography coupled to mass spectrometry (LC-MS) to compare an observed molecular ion against the theoretical monoisotopic mass calculated from the declared sequence.

Because lyophilised material is hygroscopic, published methods also examine water content and counter-ion content, since both affect how a stated peptide content should be interpreted. Analytical reports therefore commonly separate chromatographic purity from net peptide content.
